The existence of lesser daedra and mortality of princes does.

I suppose you're right in reference to the general class of "daedra," but the princes are definitely immortal.  That's made very clear in the games.

Sheogorath became Jyggalag who, when defeated, left to wander the void of Oblivion.

Hence, it's possible for a mortal to defeat a Daedra but not to kill one, while an Aedra can.

Except for the fact that we know Martin killed Dagon (firmly established at the end of Oblivion) and that you can become a prince with all the power that entails (firmly established at the end of SI). That's the only explanation I can think of given these facts.

It might not always be true, but on my game the cowl doesn't count as anything and I can wear Morokei over it.

Sounds about right. I sold the armour Tonilia (?) wants and can't be assed finding it.

I thought the model ship was just a "fence this rare item for me" and not an actual quest.

But I'm already the leader.

I beat the previous one and they gave me the title.
All before I handed in the ship.  Heck, I got listed as the leader before the quest "become a full member of the thieves guild" finished.  I'm not even sure where to go because I've finished the main quest.

It sounds to me like you could just set the quest stage to 200 to solve that. Are you sure you tried that?

No, you don't.  As you've noticed, the larceny quest does unfortunately have a bug that stops you from turning in new items once you pick up the Left Eye of the Falmer, but it also automatically completes the quest - which isn't even a requirement to become the Guild Master.  To get that, you have to do this quest:
