As far as is possible for an AI, Mother seems distressed.
Her memory has been corrupted, all internal camera hardware has been burnt out, the ship is off course for no reason she can find, and she is struggling with glitches in most systems, but she is not without resources.
The Nostrillo is still far from the solar system, nearly 6 light years, you are leaving a debris field orbiting a Red dwarf called Barnard’s Star on a heading for Earth.
Telemetry suggests the star to be in a periodic episode of intense Stellar Flares and it was this she initially attributed the damage to, however residual temperature fluctuations from both the shuttle-bay and the locked down pod suggest otherwise, as does the specific nature of the damage.
She is 99.9% sure that Ash, the Science officer had woken from deep-sleep and had at some time accessed and flew the shuttle, subsequently destroying the evidence and returning to his pod.
Further to this, the ambient temperature readings of the sleeping craft having not changed from the running temp of -50◦C and lack of evidence in any of the air scrubbers of respiration, suggest that no human had been up during that time, although this data could have been tampered with, it would have meant ongoing interference with the gauges since her reboot, something she considers virtually impossible without detection.
Mother has concluded that Ash is a synthetic saboteur, he had been dropped into the crew at the last minute after the original science officer was incapacitated on leave, and while Synthetics do help crew ships, especially deep space incursions, they never do so without the knowledge of the crew and ships AI.
As such, she has identified Ash as a danger to the crew and mission and has isolated him as best she can and revived the crew to investigate.
