General Douchebag is right.  She has the lump from being injected with the knockout drug, but Trekky wasn't around at the time, so he doesn't know what Z was telling her, and Muffs isn't going to tell Trekky about it while he's that badly stressed.  That is Muffs's "secret".  We have several clues about the conspiracy, so let's try to put them together:

  • The conspiracy's official name is "The Project".
  • According to my confession, they are not affiliated with the official U.S. military.
  • With the company Oedipus Auto Components Limited, The Project has set a trap for Tom Bishop.
  • Capturing Tom Bishop alive seems to be a priority for them, not only did they allow innocent civilians to become involved to get Tom onto the ice, but they also were willing to risk their other targets escaping when I hijacked the Rowbotham.
  • While they are not "official", they have access to an army of professional soldiers.  How?
